In your case you should study the user manual of the reader. Usually each reader manufacturer supply a PC/SC library and a proprietary library for the reader. Here you will find how to communicate with the reader/the card.
The MIFARE Classic memory is separated in sectors and blocks. Each sector has its own key pair which controls the access. But you are free to encrypt your data and save encrypted data onto the card.
